It doesn't say they don't know how to charge their weapons. It says, at the end the entry for the plasma pistol and the one for the plasma rifle, "Once energy core has completely discharged, weapon is useless," which doesn't mean the Prophets or the Engineers or someone doesn't know how to recharge them, and I took that as being a way of telling the player about the gameplay anyway.
