I would be concerned if 343 didn't have any agenda with the stories they try to tell. The only literature I can reminisce on during the Bungie era that was written to cause conversation were The Fall of Reach and Ghosts of Onyx. Ghosts of Onyx being the obvious one that you're referring to, while TFoR had much controversy, yet we were thrust into the Great War within just a few pages (or Halo: Combat Evolved) and saw these immoral acts as justified.
Halsey is FAR from being humanity's sole baddie. The Kilo-Five Trilogy could be considered written from the perspective of an ONI operative. Parangosky is obviously going to be seen in a better light than she's due. Ackerson won't be considered as the antagonistic prick trying to kill off his fellow soldiers.
It's all about perspectives. The Kilo-Five was just one of many we've been exposed to, perhaps without even knowing. I look forward to seeing the universe from another set of eyes soon!
