I'm thinking it would need to go the route of them somehow beginning to remember or recognize their humanity, showing some sort of hesitation or outright not murdering you once they have you down. It would probably be portrayed in cinematic form, and then some random "other" character (usually Cortana) would verbally express the observation that it was odd how they just left you alone or seemed conflicted. Then it would be a matter of, is there a way to reverse this? Can they be brought back? If you did, would they be completely insane and unstable? Is it worth the risk? Unfortunately, this story is about the Chief and getting Cortana back and really bad writing on 343's part, so the odds of the Prometheans getting any kind of detailed or caring story that isn't half assed or all together broken seems highly unlikely.
