I'm thinking.
Now that I've had sufficient time to ponder the question, I would have to say that my favorite arc has been the Halo trilogy (I think it needs no other name).

The thing that appeals to me most about the original trilogy was how grounded it was. There were a few things that didn't work, but the trilogy's scope was the right size. It was epic, sweeping space opera, but it never felt overblown or pretentious. We were trekking through the majestic ruins of a dead civilization, and those ruins were always impressive, but in the right way.
