If 343 are bouncing around between different villains and situations, I think a lot of that comes down to reacting to fans. Frankly they should just tell some of them to suck it up and let them leave the franchise, because trying to please everyone is going to please no one.
(I still don't see the big issue with the Covenant in Halo 4. Cortana's response is quippy, but it's accurate—how stable do you think a peace with your former genocidal enemies would ever be? That and the line about them not being outfitted like standard Covenant was enough for me to get that these were a splinter group. I'm not sure what else was relevant or necessary, besides perhaps having Jul being introduced in the game.)
