I don't think half the story really even needs to have a theme, though, any more than you can really judge a television finale before you've seen how the cliffhanger resolves. They're inextricable from each other. All the issues I have with Halo 5 (and I still generally enjoyed it) have nothing to do with something as grand as encompassing as "I need a theme to stay with me!" They're the nuts and bolts of the story. Hell, even Halo: Reach I take issue with the entire experience, but even then small changes would still have dramatically improved it in my mind.
