It's not as readily apparent in the rest of the story, but it definitely underlines the entire narrative with things like the Ents getting involved and the fading of the Elves, and even that Bombadil's influence is reduced to his relatively tiny patch of land. I think the Scouring of the Shire just really drives the point home.

Granted, you're right, it has multiple themes, but I that one really sticks out in my mind every time I read it.
