For me, it's really hard to discuss the morality of Halsey when two different writers offer such different takes on her, as well as Mendez. They just don't seem like the same people who went into the Onyx Shield World. The hypocritical melodrama Mendez and Parangofsky kept throwing at her in Glasslands made no sense in that specific novel for me, but when compared to the older novels it especially just doesn't... mesh.
I think when Bungie finally depicted her, it was a good balance. A little grumpy and self-righteous, but resolutions born out of dire necessity to save the galaxy.
But I was never interested in morality plays and human nature when Halo pulled me in. It's strengths lay elsewhere, in bold heroes, cool tools, and scary aliens, as well as mysterious science fiction. The whispers of ONI's meddling and the backdrop of the Spartan II's creation were neat little details that added to the universe but didn't take away from the colorful heroics at its heart. But put those things in the limelight and write a trilogy of novels about them and it seems unfitting, boring, and unoriginal. I can go elsewhere to read those kinds of stories and tones - universes better suited for them. I guess I just never wanted Halo to be 'mature'. I've had to stop reading 343i's EU and ignore it so that I can keep thinking of the UNSC as G.I.Joes with bombastic, likable characters like Sgt. Johnson and Dutch. Oh, how I miss you guys...
