I'm assuming for whatever reason, Naomi's abduction didn't go as planned. The Halo 4 short trailer suggests they just nabbed John while he was sleeping; certainly similar covert options would be better and were likely carried out for the most part (as alluded to in The Fall of Reach.) I wonder why they didn't do so in Naomi's case.
