I think the reason for that is partially mission designers trying to mix things up, and partially because they realized that their idea didn't quite work. I think there are plenty of times the Prometheans shine all together, but they don't function as originally intended and when broken out they don't really offer as much variety (this might simply be an aspect of their less than excellent feedback system.)
Too bad things like the Knights losing limbs didn't make it into the final game--I think it would have helped alleviate some of the perceptions of them as bullet sponges, without even changing an actual stat.
