Favorite would probably be where you need to steal the banshees at the end of Two Betrayals, simple for the sheer amount of times I experienced it and tried it in different ways.

Besides all the rest everyone has mentioned, there were quite a few interesting ones in High Charity, especially the end before leaping into the green-conduit-thingy. Depending on the difficulty.
