Josh Holmes actually said "if we had chosen to pursue the flood, if that would have entered into the story somehow, we would have had to do some major re-invention of what that encounter would play out like." So by his own words, he's talking more about the encounters and play experiences than a re-invention of the Flood itself.
I kind of agree with that though honestly. The Flood as a character is interesting, but the encounters are quite monotonous. The only thing interesting about the Flood encounters is not always knowing if you finished them off or not.
