Well, I suppose that everybody would realize that tasking John to kill Halsey would cause a massive conflict for him. So, nobody but a fiction writer would give him that task.

They may give him BB to keep an eye on him and then send him off somewhere well out of harm's way whilst: Palmer is tasked to kill Katherine. Then, somehow, John becomes involved and it all kicks off.
