From that redacted field report that was floating around last week, it seems that ONI thinks the Chief is in cahoots with the threat attacking the outer colonies, and displaying superhiman abilities. Chief is obviously just acting to stop the threat, and as was the case in Halo 4 he's pissed off the brass in the process by ignoring orders.
