I agree that we don't really have any evidence of it being a prison colony.
Perhaps its some sort of exile location for the losers of the war of succession that was waged in the Province? I was going to say that maybe the attack by the pirates was an act of revenge, however I just saw that the 20 years war was fought in and around Covenant, so there is no evidence for this either.

Just a thought.
