The Head did not start a civil war. He sent Alric to grab some magic armor from the desert, and for whatever reason Alric ran into Balor and felt betrayed. Then the Nine "found out" that the Head had been double-crossing them (whether it really was, or was simply acting without regard to mortal life). A whole bunch of people rose to the Head's defense (the Nine started it!), and a civil war broke out. It's not like the Head just said "OK you stupid zombies, go kill two of the Nine!". He had good prompting to defend himself, if he was even influencing his defenders at all.
Basically, I just think the Head was relentlessly pursuing the bad guy, the Leveller - making him a good guy - without regard to how many bugs got squashed in the progress - making him a rather inconsiderate good guy, which you would expect from a god if he's Segoth. It would explain how he could have been an advisor of Connacht, an enemy of Balor, and appeared to have double-crossed the light (perhaps having set up some battles where many people died but some important event leading up to Balor's death occurred.
I know I've repeated this a million times, but look at all the events the Head directly caused. The death of Shiver, which saved Madrigal and thus the west from total destruction. The retrival of the Total Codex, which got the Watcher following the Legion. The destruction of the Knot that made the Deceiver have to come through Seven Gates, where he met up with the Watcher; not to mention the tip about the Watcher's arm which led to his downfall. Then Alric being in the desert to find out about Balor = Connacht, and the tip to the Nine about Alric's capture ("I don't know how they knew where to find him, but I'll bet the Head told them (and this was back when the Head could do no wrong)"), together which had the combined effect of telling Alric what to do and letting him go do it.
Without the Head, the war wouldn't have been won; the Light would have been completely annihilated. Subtract any event the Head did and the Light would have lost. Had Shiver not been killed Madrigal would have been destroyed and the West lost. Had the Watcher not been lead into the Deceiver, he very well could have kept the Light at bay or even crushed them. Had the Deceiver been let into the West, he could have done the same. Had the Watcher's arm not been retrived, he could have crushed the Legion heading north to Balor. Had Alric not been captured by Balor, he wouldn't have thought to charge straight at him. Had he not been rescued, he never could have. Balor would have lived and the Light, eventually, would have lost.
The Head just didn't care how many people died in the process of making sure Balor did, thus he got the Light hurt a lot in the process ot getting Balor killed.
