You take things far too literally. They obviously worked on GURPS to try and fill the holes in the story they didn't have time to explain in the game. If it wasn't called GURPS but something like Bungie's Myth would you try and find fault with everything in the book? I doubt it.
Despite evidence to the contrary Bungie employees aren't gods. Remember their timeline trouble with Marathon?
Besides, Bungie just provides the basic story and the fans are the ones who create the universe. Take a look at Marathon again - I bet they hadn't thought up half the stuff the Marathon Story Page contains.
