First off, I don't think mutlilinearity is a word, at least I'm not familar with it ;)
Now, if Limbs, Heads and Smoking craters was a bonus level. If it happened, the game would have to go one way and another if it ddin't. If the game (and story) is truly not linear, then the game would have broken off into two tangents at this point. The bonus level is there because people like ti find Easter Eggs. If it truly reflected upon how the story is told be the game, then something larger would have come from the tangent.
Remember Myth : TFL? The bonus level happened no matter what, it was just a matter if you played thorugh it and witnessed it yourself or not. Same basic concept.
