In Marathon, they actually did have a rather large backplot - or at least a lot of conceptual stuff - worked out from the miscellaneous writings of Jason Jones over the years.
In Halo, it was originally based off Marathon. Even I haven't seen the final version bible but I don't think there's any way it's connected now, unless it's a parallel timeline.
In Myth, if you read the archives, I used to argue that Bungie did not know, or at least did not include any hints toward, who the Head is. Then I stopped killing topics like that when all discussion here died.
So, yeah, you're partly right.
