Covenant doesn't look rebuilt to me. It looks pretty much the same as the old Covenant. We know from the journal entry that the Great Library was rebuilt (and probably a bit of the nearby grounds), but I don't think they restored the rest of the city. If they did, why aren't there any inhabitants? Or screams and corpses at least, as there are in Madrigal on "Gate of Storms?"

Madrigal fell to the Dark, but it was not sacked so completely. Covenant fell early in the War and the Dark were able to destroy it at their leisure; it was then overgrown with grass and weeds for ten or fifteen years. Madrigal fell only a few weeks before the war had ended, and so although the loss of life was severe, the city itself was not razed so completely and would be much easier to rebuild.
