Muirthemne was not "retaken", because there was nothing to retake. The walls were all but destroyed, the city in ruin, and nothing but ghosts are actually seen alive in the area. The only reason Alric went there was to obtain the Ibis crown. And because Alric went, the Dark had to counter his moves. SoulBlighter didn't have a clue what Alric was doing there, or he would have been there to stop him himself.
As for Stoneheim... the dwarves have two cities. One is captured by the ghols. The other is attacked and takes a lot of damage, but survives. Had Stoneheim fallen, the dwarves would pretty much have been eliminated. It doesn't have to be any more complex than that.
