It could have happened before the Trow's imprisonment; they were known to favor certain humans (like Myrdred) and doubtless allowed them access to their lands. And in any case Avatara and other powerful archmages have all sorts of transportation/cloaking magics (and are the size of a small cat, compared to the Trow), so they could enter Trow territory without the owners giving their permission, or even noticing.
And it could have happened after the Trow cities' destruction; substantial ruins are still visible even at the time of TFL. A Shrine of Nyx could have been overlooked by Connacht, or partially damaged so that it was easily collapsible later.
I personally favor the first option. Remember, almost every Trow building was a shrine of Nyx, so this could have taken place anywhere. Alric and Sinis only refer to THE Shrine of Nyx because whichever particular Shrine fell on him probably acquired a certain distinction in Sinis' mind. :-)
Incidentally, if Mazzarin was Shadified by the Watcher, than he's an extremely long-lived Shade. I think one would need to explain how he survived the battle that left the Watcher imprisoned; how he survived Connacht's entire war, then drifted around during several centuries of Light domination while not doing much of anything and not getting tracked down and destroyed by the Bruig or the other Avatara.
