Yes, the Eblis Stone paralyzed Balor. But when he was paralyzed he couldn't block, couldn't dodge, couldn't cast defensive spells (or, perhaps, even maintain the ones he had going). So it effectively decreased his defense. If Soulblighter was placed into "stasis" in the same manner, his defense would also drop.
And, overall, Soulblighter's vulnerable to swords and arrows. That he's immune in "Twice Born" is obviously a gameplay consideration: when you've got so many units, it'd be too easy to trap him somewhere and kill him without Alric, derailing the script. Where there's no danger of that, in "A Murder of Crows," he's made vulnerable.
His killfield in the Forge is an impressive spell, but Alric easily reaches through it, cancels his spell to destroy Tharsis, and shatters the rock beneath his feet. With Balor, on the other hand, it took all of Alric's strength plus the Eblis Stone just to hold Balor still so someone else could kill him.
