Bungie's intent was that Forerunners and humans were the same species. There are people who don't like this and do their best to avoid coming to terms with it.
Halo is a multi-author work of fiction. Bungie's story had delivered its punch-line (You ARE Forerunner) but 343 needs to have more story than that so their business needs drove them to complicate the story so the story changed.
