We know he disobeyed Lord Hood's order to take time off... and started going on missions with his old Spartan team. Maybe the UNSC isn't too happy about their best asset running off and doing his own thing. Endangering himself when it's their job to decide when and where he should be endangered?

Probably not just that, but it could be part of the larger story we've yet to see...
