In my headcanon, the reactors in UNSC ships also double as capacitors, and are capable of storing tremendous levels of energy. Enough to maneuver the ship and charge the MAC cannon and run all the other systems. Cortana planned to spool the reactors up to maximum and initiate a Wildcat destabilization.

Since she called for a NOVA bomb to be delivered to Delta Halo, she probably didn't expect to do more than inflict superficial damage to the Halo ring.
