The halos don't kill all life. They kill all organic life. You don't build a cure that's worse than the disease; that is, you don't build a flood-killer that kills you. Ergo, the forerunners were not organic. (343 Guilty Spark clearly isn't, and it's reasonable to assume that he is like a dog is to us--a useful species that isn't as intelligent as we are.) The forerunners were probably AIs (and similar to the Jjaro).

With respect to the flood, it seems a very aggresive life form. The forerunners were probably concerned that if it were free and spreading across the galaxy, it would eventually attack any life form it couldn't assimilate. A galaxyful of crazy zombies after my ass is the last thing I want, even if I am an uber-powerful AI. Nuking all life doesn't seem that big of a price to stop the flood, especially if I happen to be ageless and can wait around for now life to evolve (if I happen to be interested in organic life at all.)

As to just using a shotgun on them, it kills them for now, but are those corspes contagious? Given that it is a parasite of some sort, it's not unreasonable to assume that flood corpes are still infectious (unless you're wearing an environment suit that will protect you even "when the flood start changing the atmosphere"). Getting rid of the flood probably requires sterilizing any area they''ve been in. (Mmm, flamethrower.) I think we're talking massive napalm strikes, at least. Given its virulence, it seems likely that there are few options for a flood-contaminated planet short of a good old nuke and pave. The halos start making more sense...
