Personally, I think it's the Gravemind. I kinda cheated and played with the full audio clip taken from the disk, and there is a WHOLE lot more stuff. It's creepy and awesome at the same time.

VERY interesting stuff. Three thousand years may seem a bit short compared to the theorized 100,000+ years, but it's still a very long time to realize your life is without a purpose.
Gravemind is made from many other Flood, so it's very possible for him to wander, if you count his tentacles as a way of moving through things. Maybe he can see with them, maybe he can only feel. Maybe he has control over every Flood form wandering about.
The 'light' that is mentioned may be the Flood itself. The Flood, being the light, are constantly killed and they also constantly kill others, but they cannot be extinguished forever. Only put to sleep.
Spreading through the Halo, it may have quickly become his prison, and the only way he can be freed is for the Halo to cease to be. Or maybe he can steal a transport from another sentient species.
After the Halo is activated and all sentient life is dead, the Gravemind is left all alone. Without food, he or the Flood cannot spread, so he is left alone for many thousands of years. Literally lost in time.
