Regret was killed by the Chief, then reanimated by the Gravemind. I would guess that after he was allowed to talk to the Chief and the Arbiter, he was probably subsumed completely into it; certainly something unpleasant was happening to him, the way he was screaming... As for the Prophet that the Chief tore the infection form off of, that was Mercy, and I don't recall seeing what happened to him afterward. Probably taken by the Flood as well, given that they stormed that platform immediately afterward. (We also see that the Prophet of Truth was lying when he said later, over the High Charity PA system, that "Noble Mercy is by my side, his wise counsel ever in my ears." Truth lied about a lot of things...)

Speculating here... Unless the Flood can transmit thoughts faster than light, probably each infestation has its own mind. The stupid-individual, smart-collective behavior could be explained by the brain-form having only limited low-level control -- it gives general orders to the lower forms, and leaves it to them to carry them out. Also, on a tangent (though not a penitent one ;) ) it seems to me that both the Keyes Blob and the Gravemind were brain-forms; the only difference between them was that the Blob was newly-formed, while the Gravemind had countless years to grow and learn.
