They were optional, yes. Bungie was clear that the books were fun but not binding, and not indicative of story in the games. They made it very clear with Reach where the retconned a huge portion of TFoR and FS.

343 on the other hand has a hard-on for the extended universe of the novels. Ffs, they put Linda and Kelly and shit in the games. They created Halo 4 which is nigh incomprehensible to non novel readers. Frankie's characterization of Cortana, while a little closer to BB than Cortana, IMO, fits with her personality in the novels. I mean, in First Strike she was positively petty.
