I have a feeling that they would rather have people think that he died rather than thinking that the Chief went AWOL. It would be a severe hit to humanities morale thinking that the savior of the galaxy is running away from the UNSC for some reason. This also gives them the ability to send Locke after him without people getting suspicious.
In one of the trailers, we hear Buck saying something along the lines of "If humanity, the other Spartans. If they find out about this, they are going to hate us." Perhaps this is a reference to everyone hating that there was a cover-up and that now they are trying to hunt him down.
Obviously I could be TOTALLY wrong, but this is the theory I'm sticking with.
