Forerunner have been teased as having a close connection with humanity since Halo 2. Halo 3 (Iris, more specifically) indirectly confirmed that there was some biological kinship prior to the whole "Reclaimer" deal.

It works with the Forerunner. The Forerunner looking like humans almost makes them unique in the Halo universe with all it diverse races.

...Well, not anymore.
