The Librarian did not really have any control of the Knights.
When you fight them early in the game they are sort of on auto-pilot: defending Requiem against all hostile threats (Storm Covenant and the Chief in this case).
They turn Orange when the Didact assumes control over them directly after his release from the Cryptum.
The only Forerunner constructs that ever assist the Chief in Halo 4 are the Sentinels.
